In our games we usually pull 1-3 Ally cards per game, which we find to be a more rewarding and fun experience. Allies tend not to stick around to long, so the game balance is not effected much. I use "Dungeon Command: Heart of Cormyr" and "The Legend of Drizzt" for the Allies. When an Ally card is pulled from the Encounter Deck, one Ally is selected randomly from the Ally Deck.
I printed these on card stock. You might have to tweak the Ally Card back color to match your Encounter Cards. I have found the Encounter Card backs have different colors in Wrath and Drizzt. For me, the color used on the included file is the best match for both.
